If you are using Clone Manager Basic version 9, you can download a software patch that will update your program to the latest version (ver 9.51). You can also download the latest version of the program's compiled HTML Help.
This update makes the changes necessary to access the NCBI web site and identify sequence data so that you can continue to use the Entrez (E-utils), Browse Entrez and Search, and BLAST internet search functions. (NCBI is changing the URL used to reach the web site (going to a more secure https link) and is phasing out the use of sequence GIs as sequence identifiers.)
This update also includes some fundamental changes recently made to the program to support the newest operating systems and touch-screen devices. These changes most noticeably affect the File, Open and File, Save dialog boxes, and the application Help system. This update also includes changes to the Clone Manager list of feature keys supported in GenBank/EMBL file formats to include new feature keys (like Regulatory), and mandatory qualifiers are now supported.
Installing this update will also set or update the browser emulation mode for the embedded Clone Manager web browser control, and automatically update the Entrez URL (if not already changed).
This update also includes all corrections and additions made in prior version 9 incremental updates, including a new sequence phrase collections module, a new Assembly Cloning module, a new Gateway Cloning Wizard, a new Topoisomerase Cloning Wizard and a new Retrieve from Entrez (E-utils) function.
Concurrent User License holders -- this update also includes a network administrator's toolkit. These administrator tools will help you to install and configure the software, turn on token logging, monitor tokens in use, and trouble-shoot problems you may encounter running the network edition of Clone Manager.

After download, make sure Clone Manager Basic is not in use. Then double-click on the downloaded file CMBUp951.exe to start the update process. The incremental update program will search your computer system, looking for an eligible program copy to update. If it finds a copy of Clone Manager Basic 9.x, it will be updated to Clone Manager Basic 9.51.

The update must be performed at the computer that is the license server and under the account used to install the software. (The computer that is the license server will have the file C:\ProgramFiles\SciEdLicense\SciEdLicense.exe.)

You can download the compiled HTML Help file for Clone Manager Basic 9 to replace an earlier version of this file. Users running the network version of the program can use this file to provide local help access, eliminating the need to try to load a compiled help file across network security barriers.

After download, move the downloaded file Clone9.chm to your Clone Manager home directory. (The default home directory is CMHome, located in the My Documents folder. To check your home directory location: in Clone Manager, click File, Preferences and then look on the Basic tab in the Location field. Users running the network version should have assigned a home directory on their local machine.) When a new help file is placed in your home directory, Clone Manager will use this file in preference to the help file originally installed.
You may need to unblock this help file before use. In File Explorer, right-click on the help file Clone9.chm and select Properties from the menu. Click the Unblock button (lower right) on the General page and then click Apply. If you do not see the Unblock button, you may need to log on as administrator.
